I still don't see how this is possible... are you sure the cloud vertical dimension is right (i.e. parallel to Z)?

If you can't send me the dataset, could you maybe make a video of your process so that we could spot a potential mistake?

Well, actually you only miss the option to generate the quadric via the command line. Otherwise you would be able to make a script that calls CC in command line mode for each cloud, generates the quadric and then launches the distances computation. The 'sphere' picking mechanism should only be used for real registration spheres (the big white spheres that are placed in the scene before scanning to help with the registration process). Thanks for the file. I confirm that there's a relative scale of 100.000 of the Z coordinate compared to the X and Y ones! I guess this comes from a setting in Agisoft?
